I compared two logs, one of the cooker from a failed build and another with a local successful test run. At one point, one invalidates the base cache whilst the other only invalidates the parse cache. I suspect an issue with changes being made to config files but mtime hasn't quite changed yet as the changes haven't made it through to the disk. I'm experimenting with a patch with os.sync() in the cache check path in cooker.

We believe the mtime caching issues in bitbake have resolved this problem.
Re-open if seen again.
