Found this while working at a custom image but I can reproduce on stock dora and core-image minimal as well. Bitbaking the SDK for core-image-minimal by calling the populate_sdk task stops with the following error and no SDK archive being generated. Configuring for systemd seems to be the trigger.

ERROR: QA Issue: nativesdk-opkg: Files/directories were installed but not shipped
  /lib
  /lib/systemd
  /lib/systemd/system
  /lib/systemd/system/opkg-configure.service
ERROR: QA run found fatal errors. Please consider fixing them.

How to reproduce:
1. checkout latest dora (19745990465b37107142c5464008ca9f7959cc0b)
2. replace sysvinit with systemd in conf/local.conf by adding:

DISTRO_FEATURES_append = " systemd pam"
VIRTUAL-RUNTIME_init_manager = "systemd"
DISTRO_FEATURES_BACKFILL_CONSIDERED = "sysvinit"

3. bitbake core-image-minimal -c populate_sdk

Of course, can be worked around with INSANE_SKIP_nativesdk-opkg += "installed-vs-shipped", but to me it sounds like a bug. Hope this was the right component to submit for.

Also tested on daisy where the issue does not appear to be reproducible
