The steps to reproduce:

1) Run toaster with non git layers
2) Build an image
3) Now build a recipe lets say net-tools ( which is not part of the image in 
   step 2)
4) Now create a new custom image with the image built in step 2
5) The packages listed to customize doesn't have net-tools listed.

Where as with the project created with master branch it appears cleanly. And works cleanly.

Does this look like it's actually a symptom of the LAYERDIR_RE rather than to do with non-git layers? Can you reproduce this with other layers?

This problem was caused because of my custom.xml. When I updated the custom.xml along with the patch applied to poky with the wip patch of Michael, it worked fine. So in essence it was my configuration issue. Once the wip patch gets merged upstream, we can close this issue. Sorry for the confusion.
