For at least crownbay and n450 (the only two I've looked at so far, I assume others have the same problem), the xorg.conf being installed into /etc/X11 is the default xorg.conf in meta/recipes-graphics/xorg-xserver/xserver-xf86-config rather than the one specified in the xserver-xf86-config_0.1.bbappend contained in the BSP layer. Looking at the -DDDD output, the .bbappends are being picked up, but the xorg.conf in the BSP xserver-xf86-config/ directories isn't being installed.
This is likely a meta-intel issue. Assigning to me.

Not sure what caused the wrong file installed in your side. BTW: I'm doing the test in a clean repo by "git clone".
