I don't have the issue locally.
I noticed this ERROR occasionally happened on autobuilder.

in autotools.bbclass:
            echo "AUTOV is $AUTOV"

                acpaths="$acpaths -I${STAGING_DATADIR}/aclocal-$AUTOV"
            fi
            if [ -d ${STAGING_DATADIR}/aclocal ]; then

            fi


So looks ${STAGING_DATADIR}/aclocal-$AUTOV was accidently removed when building pkgconfig? there may be a race condition somewhere?
In my own build, the directory always doesn't exist before building pkgconfig, so I'm ok.
