I'm using the latest git master commit e5a40cd6f8c6a8c3d40cbaf29bffe5e201056dad and found the issue:

After "bitbake file-native", we can see the list of the populated files in
tmp/sstate-control/manifest-i686-file-native.populate-sysroot
e.g., a populated file is
tmp/sysroots/i686-linux/usr/lib/libmagic.so

Later, after doing "bitbake -c cleanall file-native", I found the file
tmp/sysroots/i686-linux/usr/lib/libmagic.so
was not really removed!

This looks be caused by a recent commit that breaks an assumption of the order between SSTATETASKS and SSTATETASKNAMES.
